You're assuming that Harry's year of Gryffindors is a typical year.
Magical incidence may not be constant; it could be that the numbers of witches and wizards born between September 1st 1980 and August 31st 1981 was unusually low - don't forget, there was a war going on, people may not have been so keen to have children.
You've also assumed that the students are equally distributed amongst the houses, which there is no evidence for. There may have been an unusually low number of courageous first years that year, and instead they all went to Hufflepuff (because there always seems to be a huge crowd of anonymous Hufflepuff students hanging around, which kind of makes sense when you consider it's the loose-ends house.)
Why did I write that so seriously...?

But I think that there are a lot more characters per year than are named by JK Rowling. I think in the third book where the Gryffindors are with the boggart there are about three more changes of boggart mentioned than would be neccessary for the 8 that are actually named (Harry, Ron, Seamus, Dean, Neville, Hermione, Parvati and Lavander) which would suggest there is at least three more characters in their year in Gryffindor who are never mentioned by name. So I guess it is plausible that there are 1000 students but we only hear about the important ones.
This has totally got me into a Harry Potter mood, think

I was a bit surprised at first but then I realised that slytherin is definitely the best house to be in
I had always pictured myself in ravenclaw but now I see that slytherin is actually pretty accurate, lol

We actually put our intelligence to use rather than just using it to get good grades... we use our wisdom wisely 
Plus we have snape
The ravenclaw's motto is "Wit beyond measure is man's greatest treasure"
And ours is "Slytherin will help you on your way to greatness"
I'd rather be great than witty any day, what's the point of wit if it doesn't help you be great?? That's the type of thinking that makes me realise slytherin is the best house for me, lol

Severus stood in front of the Common Room entrance and took a deep breath, set his most ferocious scowl upon his face, and shoved the portrait open. Angling his arms, just so, he achieved his famed bat-like movement, robes billowing gracefully behind him. It had taken more time than he cared to admit to perfect that move.
