Have you been under any recent stress?
Before you go to sleep try to get an early night, and try to become as relaxed as possible and think of happy thoughts, even putting on classical music or whale noises before going to sleep. Another way is trying to manipulate your dreams when you're in them, normally if I have a nightmare I try to control the dream and realize that it's only a dream.
There is also a technique called lucid dreaming where you learn to build your own dreams, but that's too much work. -

I don't think they have anything to do with the nightmares though.

You on any medication at the moment? I get more than my fair share of bad dreams/nightmares currently, which I put down to my mental health problems (mainly depression), but a couple of months ago they were literally so bad I was scared to go to sleep, and that was because of some medication I was on - an antidepressant called reboxetine. So if you are on any meds, you might want to do a bit of research and see if they cause sleeping problems as a side-effect.
Is there anyway that I can stop them from happening?
