Is LiDAR accuracy affected if surface is transparent?

if LiDAR scans a glass or transparent object, will it produce accurate measurement or will there be deviations?

You have virtually answered your own question. Transparent is relative to the laser frequency.

If the object is transparent at the LiDAR frequency, then the beam will pass straight through and very little will be reflected or absorbed by that medium.
