The thing with Amy is she was brought up with a 'crack in the skin of the universe' in her bedroom, that could make her have some timey-wimey stuff in her that would affect her child?

It's not like bunk beds make sex impossible. I thought that just implied that the Doctor could be a bit clueless at times not that sex did not happen.

Of course they are.

As for the 'why Amy?' I think it links back to the crack in her wall and her 'bringing the silence' as others have said. As for the length of time, it wouldn't necessarily be 9 months, as if the baby is even part alien species, that could affect the pregnancy (My Hero, for those who remember that show?)

Or, as Sawwah said, she was cloned when she was pregnant and the clone amy was kidnapped by the silents and they took the clone baby out of her. Hence the quote 'I was pregnant, but not anymore, i mean i was wrong.' or similar words. :P

Alternatively, he could be talking about the ganger. Bear in mind, this is the Future Doctor and so he already knows about things.
