The confusion here is over the meaning of the word "theory".

In everyday speech, when someone says "I have a theory" they mean they have a nebulous idea or an intuitive guess.

In science, however, the word "theory" means something different. It refers to a model that is backed up by tonnes and tonnes of empirical evidence, just like the Theory of Gravity and Germ Theory. So yes, cell theory has been proven.
