in part b, if we take the upwards direction to be positive, isn't the particle moving in the opposite direction to gravity, therefore gravity is negative for gravitational potential energy?

Moving upwards will increase GPE. Note that you increase PE by moving *against* the force under consideration.

Probably, but it's hard to be sure what you did was right without seeing what you actually did.

I don't see that anything you've done makes use of the sign of the extension (and so it doesn't really matter which way you were thinking about it).
