I am in Y9 .In my school for Science and Maths we are put into different Sets based on End of Year Score. Does it really matter which set I am in for GCSE ? Will I given different set of questions for GCSE Exams based on my ability which will affect the possible grade that I can achieve ?

It might - ideally you need to be in a set studying Higher content.
There are two papers: the higher, and the foundation. The set you're in determines the paper you take. This is the significance of the sets. If you're interested in taking the higher paper, take the appropriate steps to ensure you do.
