1. make them run using wholly renewable and non-polluting energy sources
2. reduce their capacity so that they do not facilitate a world economy based on the intercontinental movement of people and goods en masse

The problem is, a lot of what I might change about an aircraft would be dependent upon its designed purpose or requirements.

Reduction of noise generated by the propulsion and more usage of composites and hydrogen power might be good ones though.
