yes, do a full body routine 3 days a week, on days such as, mon, wed, fri. Or Tue, thurs, sat.
And you will be fine starting with free weights as long as you start with a weight your comfortable with.

He's right and wrong.
He's right, you should not neglect lower body. That would be retarded.
He's wrong that you should use machines first. It's most important that you start your weight training correctly. Take the time to learn the lifts. He's probably too lazy to teach you and most likely not very good at coaching the big lifts anyway. Read the Starting Strength wiki (http://startingstrength.wikia.com/wi..._Strength_Wiki) Lifts section to get tutorials on how to lift. They've got videos there too.
