If a women smokes during pregnancy, does she alter the genetic mackup of her baby? So for instance, would the chemicals in the smoke harm the baby at all? Does smoking alter the size of the baby?

Yes. It's even been shown that heavy smokers can give birth to a baby of different ethnic origin to both parents.
