If I set my privacy settings on Facebook so that anybody who is not my friend will not be able to search for me, will I still show up in our mutual friends' friend counts?
E.g. my best friend X has me on her friend list. If Y (stranger) is also friends with X and looks on X's friend list, will it still say "340 friends" or will it minus me from the list and say 339 instead?

No, you will still show up, it's up to your friends whether they display their friends list or not and to whom they display it to. However they may not see your profile pic and there will not be a link attached to your name on their list, dependent on your own privacy settings.
I think this is right but I've fallen behind with the facebook updates since being in China where it's banned...

Not sure if the number will drop, but I am pretty sure if you set everything to friends only then it show sup on their friends list as just a user with no name and no pic
Try it out and ask a friend of a friend you trust to see?
You can always change it back again so nothing to lose trying.
