    So, worst case scenario, somebody gets U's in all of their GCSE's. They then leave school at 16 and retake all of their GCSE's and get A*'s as well as doing well in A levels. The person then applies to university, will the uni be able to see the U's that person had or will they have to go by their new grades?

    They will have to go by their new grades. For uni they would definitely only see the new A* grades and wouldn't see the first sittings (and they're not exactly going to go digging over GCSEs). So no, it wouldn't matter!
