When you weigh by difference you usually find the mass of your weighind boat and sample then subtract the weight of the weighing boat after you have transfered the sample to the beaker. This allows you to find the exact amount that has been transfered as some is likely to get stuck to the weighing boat.

If you weigh something directly in a beaker then add something to that then you would need to use the method where you mention above.
