If I get a B in GCSE English will this go against me quite badly if I apply for Oxbridge History?

My A-level choices are:

Maths
Physics
Economics (essay based)
16th Century History

Will these A-levels put me at a disadvantage?

Unfortunately it might. But it might not...

Also, could you not take 'History' rather than 16th century? Oxbridge are picky beyond belief.

Mostly fine though you'll probably have less of an artsy background than most people, that won't necessarily put you at a disadvantage though. Definitely keep economics and history to A2 I'd say.
Your B may be a little questionable but I don't think it would matter if you had good UMS at AS (for Cambridge). I think in general your application might be better at Cambridge than oxford, the former who tend to be more obsessed with AS UMS than anything else (it's like they're hooked on the stuff...) whereas oxford for whatever reason care a lot about GCSEs, and since they don't ask for your UMS scores they might judge you a bit harshly on that you have less essay subjects. But that's not too significant, with good grades you could still make a good application at either.

It is History, it focus's on 16th,whereby the generic History A-level focus's on 20th.

I got a B in English Lit at GCSE, but still got to interview at Oxford. They're probably more likely to question why you're doing to only one arts subject. Oh, and Cambridge care a lot less about GCSEs than Oxford do, which may be a factor to think about if torn between the two.
