I've been asked, along with the rest of the year, to bring in all of my second and third year hardcopy coursework. I think I've thrown the majority of them out. Does this mean they won't count my marks and I won't be able to graduate? They already have my marks on the system, so why do they need to do this?

I'm afraid this is something you'll have to ask the university yourself. Out of curiosity what degree do you do and who asked you to?
