Things are female, hypothetical people are male. Nature is a thing so it's female. If you think about it it's actually sexist to women because any inanimate thing that you own is described as "she" in English.

It's called Mother Nature because the pagan deity of nature was the mother goddess, the symbol of fertility, as has been the case ever since the first recorded evidence of religion. The mother is the creator of life.

Because "nature", or the Earth, "gives birth to all life". It's called a metaphor. If you want to attempt to push a living being out your **** you are more than welcome to rename it father nature.
