I'd expect the difference to lie purely in the course, not the degree type. It could be that the MEng involves more hardware/electronics aspects and the MComp is more about software/computation/mathematics but that's really just speculation. I'd check the course content and ignore whether it's an MEng or MComp as that will give you a far better idea of the course. If the course is respectable and you do well in it, I can't honestly think why an employer would choose an MEng over an MComp.

The actual name of the degree you get at the end is pretty irrelevant. I mean many 3 year courses are BSc yet the uni treats Comp sci as an engineering subject.
