I'm starting uni in a few weeks, but for college I just put my laptop in a slip-case and put it in my bag and it was fine. I do exactly the same when I'm going into the city and it's fine. I'm planning on doing exactly the same thing when I start uni and I'm assuming it will be fine.

Same here. Laptop in a decent neoprene sleeve and then into a backpack does the trick, and means you'll have fewer separate bags to carry when heading to and from campus.

This, unfortunately walking around with an obvious laptop bag could increase the likelihood of it getting stolen.

No, seems a bit old fashioned, since laptop bags were really only used commonly years ago only because laptops then were pretty bulky and heavy - you wouldn't want to carry anything else and it might not have fit well in a normal bag. These days with ultrabooks and macbook air clones being very popular there's really no need to have a separate bag. On the other hand if you're hauling your monstrous Alienware gaming laptop, you probably would want it's own bag to carry it around.
