    CitizenFour, Blackfish and Going Clear are acclaimed documentaries that spring to mind.

    I would also agree that Blackfish is well worth the watch. There are quite a few gems on Netflix, including things like Vegucated and The Bridge. All very different topics but all controversial and well structured documentaries.

    The Unknown Known (watched half of it, interesting doc!)

    We Steal Secrets
    Food Inc.

    That's just what I have on my HDD and what I'll watch. They were all picked because they look interesting and watchable so I'd recommend them to anyone.
