Is it too big for putting in jean pockets and using it to listen to music whilst you're at the gym or running?

I know it's a brilliant phone otherwise. Or is the S5 mini better for me?

The Galaxy S5 is quite a bit smaller than a lot of more recent phones that don't have a problem fitting in a normal sized pocket, you should be fine with it. The S5 Mini isn't a Mini version of the S5 in the strictest sense of the word, it's a lot less powerful and not really worth buying almost two years after being released.
