Zapdos. Flying and Electric, so immune to ground attacks.

I'm going to exclude Mewtwo/Mew, since they're leagues above other Pokemon in R/B/Y.
Nidoking - Versatile, good all-around, relatively sturdy, amazing movepool, unpredictability factor.
Slowbro - Wonderful Water/Psychic typing, learns Amnesia, quite bulky.
Persian - Lands a critical hit 100% of the time if it uses a move with an increased critical hit ratio (Slash), quite fast.
Alakazam - One of the best, if not the best Pokemon not named Mewtwo/Mew in R/B/Y. Basically no weaknesses, two resistances and an immunity, incredible Special and Speed.
Gengar - Immune to ever-present Body Slam/Hyper Beam/Explosion, incredible Special and Speed paired with a wide movepool.
Tauros - Possesses the coveted Normal-type in R/B/Y, same-type-attack-bonus on Body Slam and Hyper Beam, learns Earthquake to deal with Rock-types, fast (which means a high critical-hit ratio).
Rhydon/Golem - They share a lot of the same characteristics, so I'm putting them as one entry. Same-type-attack-bonus on Rock and Ground-type moves, resistance to Normal, high Attack and Defense, immune to Electric.
Dragonite - Fire/Grass/Water resistances, high Attack and Special, numerous attacking options, especially Special ones. Access to Agility, and if it's allowed - Wrap. (Warp works differently in R/B/Y, try it out, you'll have a lot of fun.)
