I did my FSMQ in year 10 and got an A grade which is the highest since FSMQ is the equivalent of an AS Module, hence, you get 20 UCAS points for it. What I was thinking though, is that when you're applying to a certain university (say Sheffield) and they say you need at least 5 A*'s at GCSE or whatever, then does an FSMQ A grade count in that since it is harder to get than an A* in GCSE maths or no??

You need to ask universities directly whether they'd consider this to over-ride any GCSE requirements.
