when working out the force on a charged particle in a uniform electric field do you use the pd and distance between the top and bottom plate regardless of the particles position in the plate?
Also is there any cases when you wouldn't use the whole distance and/or potential difference?

Yes that is correct, the field is uniform and so the field strength and force is the same throughout the whole field. There would be no cases when the distance matters.
