If you're applying to an engineering job and a project management job in the same company, is it a bad idea to write that you want to pursue a career in project management in one letter and that you want to pursue a career in engineering in the other letter? The 2 career areas are intricately linked and it is often possible to switch between the 2 if you have the right experiences and qualifications.

You should restructure your letter so that you don't have to state anything as clear cut as I want to pursue a career in X. Just say you have an interest in it - you can credibly have multiple interests.
