I'm predicted 3 A*s at A2 level, but in the Welsh Baccalaureate I'm predicted a D (for a variety of reasons, missing lessons due to step prep lessons, lack of motivation towards the subject etc). I already have an A* in Maths A2 on top of this. How much impact is my dud grade in the Welsh Bacc likely to have on my application if I'm applying to the top unis?

It won't. You have A* achieved, plus 3 A*s predicted, so a D in a non-relevant subject won't make any difference, especially if you are applying for maths.
