say you've already take the exam for Core science at one school and have gotten C or above, the exam baord was OCR and then you go to a different school and they only make you take the exams for additional science but the exam board is now AQA. Will it be looked down upon in any way?

given that your educational histroy will show a change of school at the relevant point probably not, what may be an issue is syllabus / spec differences may leave some gaps should you decied to study science at Level 3 and beyond
