Along each dimension of the cube, the surrounding acid diffuses into the agar from both sides simultaneously.(e.g. left and right; front and back). When even the innermost pink colour disappears it means that acid from all faces have travelled to the centre (assuming that they move at equal rate), i.e. diffused over half the length of the cube.
