I've applied for graduate schemes most of which require a 2:1 however I was ill during November-January. I did, however, manage to submit all but one of my coursework and sat all my exams. I applied for extenuating circumstances and was told I could submit the one coursework without a 40% cap in the summer. Excluding that one piece of work, I am on track for a high 2:1/first.

My question is will this affect my chances of getting into a scheme? Should I withdraw my applications?

I think it will depend on the scheme and job start dates, as most schemes will expect students to be able to confirm their results in June. I'd contact the schemes you're interested in and ask. The resubmission shouldn't affect your chances are it was due to extentuating circumstances and not due to failure and so you're on track for the needed result, so it's more about whether they'll accept the delay in obtaining your results.
