Hi, I am in year 10 right now and I want to move to a more academic school for year 11 which is my top choice for my 6th form, however, I am scared that if they reject me for year 11 then I have a lower chance of getting in for 6th form

They will probably reject you for year 11. Transferring in the middle of GCSE is disruptive for your preparation and very disruptive for your new teachers trying to fit you in and catch you up with where they are. It's not something they would be keen to do. It should not affect your chances of a successful application for sixth form.
