The 'windows to the soul' reference is actually quite accurate metaphorically. Most of us can fake our emotions, feelings, thoughts with the movement of our lips, cheeks, etc. but the eyes do tend to reflect what we really feel. As an example, when people smile, you can quite easily detect whether they're fake smiling by looking at whether their eyes (there should be tiny wrinkles around them if the smile is genuine). So in this way, they do quite fit the metaphor for being "the window to the soul" as their expression reflects our inner thoughts/emotions.
