If I solve a question in A level Maths (9709) in a way that is not shown in the MS, but the answer is correct, will I score marks for that question?

Assuming your method is valid (i.e. you haven't just ended up with the right answer by coincidence or without showing sufficient working), then you should do. Unless the question instructs you to do it in a specific way, in which case you won't score the marks even if what you have done is correct.
As long as you get it right you'll be fine. You might not get any method marks if you end up doing it wrong though
