My reference was done today and now it will go to the main guy from my college who sends it to UCAS. I heard it takes 24-48 hours to process. If my college submit my application before 6pm will it be fine?

Yes the UCAS equal consideration deadline is 6pm today - this means that (with the exception of certain programmes/Universities) course providers must consider all applications received by this time equally. After this deadline, Universities and colleges do not have to consider applications received - but they can if they have spaces available once the on-time applications have been considered.
