So I'm applying to maths and physics joint honours at my other unis but natsci at Cambridge. I'm writing my SAQ to show my interest in NatSci but would it be a problem if they read my UCAS ps and see it is more maths and physics focused?

No. Cambridge are fully aware that they offer some courses which are either unique to them, or are rarely offered elsewhere. That's why they provide the opportunity to provide an additional personal statement in the first place.
Also, is perfectly normal for Natural Science applicants to have a preference for a particular science. From the fact that you UCAS personal statement focuses on Maths and Physics. your preference would presumably be Physics.
