I have been offered a place through clearing and I input it as my clearing choice and yet I have still been sent an email by Loughborough saying I must enter it as my clearing choice or the offer will be revoked. How might I go about fixing this as I have checked so many times if I have done it correctly?

It might just be an automatic thing. If you've put it on UCAS and it is 'Awaiting confirmation' , then don't worry, you can argue that you did it before your deadline which your clearing verbal/email offer stated (provided you did). Usually it would just be an automated email, they don't know you've accepted it until they get to your name on the awaiting confirmation list, and you'll only get an email confirming your place once they get to you (don't worry it can take a few days!!) they might just be conscious that they haven't received updates from students based on clearing offers and want to speed the whole process up, as it's most definitely a busy time for them. As long as you added it on UCAS within the timeframe, you have ABSOLUTELY nothing to worry about. Once they read your application, and just confirm all the details (which again, will take time for sure, plus they're not open Sundays) you will receive a confirmation via email of your acceptance of your offer, and it will update on UCAS when UCAS publishes itself at certain times in the day (so also don't worry if still awaiting confirmation on UCAS even though you had offer acceptance letter- it's not the university, it's UCAS just waiting for enough students' info on the system before they can publish it.. as they're not going to publish every second as it's a waste of resources and risk of UCAS crashing)
