Failed MSc and got Postgrad diploma - chances for phd at top lab

So I failed my MSc due to 2 modules and not my disso. I got 65 in my disso and am currently working in a engineer role in ML at a good company. I would like to do a PhD afterwards in a top lab and have a first class undergrad degree with research internship experience. Should I omit my MSc from the application or shall I put in the post grad diploma?

You should probably reconsider. You are in a better position focussing on work and a career. if you failed 2 modules, you really aren't likely to convince anyone you are PhD material and certainly struggle to get funding - unless your employer will pay. The application will require you to disclose all prior university study. I'd wait 5 years and then see if you can apply on the basis of professional experience.

But many PhDs even at top labs only require Undergrad merit even. I have a first class and research experience and industry experience that's very relevant. (My MSc year was just hectic tbh, but I guess nothing to do with application)

But technically speaking would it be better to just leave it out then? Even though usually the PhD supervisors are interested in the disso over the modules anyways

Only going on my eldest, who got a low 2:1. She applied for a phd at universities that was in relation to her dissertation (physics). Because of the masters project (she got almost a first in that), it was very relatable to her phd as shes got the experience and knowledge to carry that futher into her phd research (in neutrinos). I would ask advice from the uni you was at. You are an almuni now, so you should have that support from the department there who can advise if its worth going for and if so, the contacts that are in your field of dissertation. They might say the uni looks for a 2:1 and thats that, but at least by speaking to people in the know the most, they can best advise if its worth going for. If it is science related it will be probably the STFC that does the main part of the funding, or the ERC as thats how my daughter is funded as her experiment is abroad.

Try it and see then. I've never seen a PhD at a 'top lab' need to accept an Undergrad Merit, because they are piled up with Merits and Distinctions at Masters. Sadly a failed Masters negates a First at undergrad, because you have demonstrated a lack of ability to progress to a more independent style of study. But if you insist on different, apply and see.
