Contact DVSA customer services (email - [email protected]) or contact the manager at the Driving Test Centre where you took your test and explain your issue (find the details on the DVSA web site) Provide your driving licence number, the time/date/test pass (& theory test pass certificate number if you have it) your theory test reference booking number and the registration number of the car you used on your test.

Explain that you think there may have been a clerical error recording the data onto the pass certificate, because the car you used was a manual gearbox car, not an automatic one and you are trying to resolve the issue recorded incorrectly at DVLA.
If the test pass certificate is marked 'auto' could they recheck their test record data? They should have the recorded registration number of the car used in your test. A quick check on the DVLA database will show whether it is manual or automatic.

The fault has to be either with the completion of the data on the pass certificate when you passed your test at the driving test centre or the DVLA administration when they amended your driving licence record details to a full driving licence.

Good luck
