I'm with an agency, although I don't have much contact with them other than dealing with my pay. I didn't sign up with them to get them to find me a job, I saw them advertising the job on another website and applied for the job, having to sign up with them was just something I had to do to get the job.
It's only casual part time work, and now I'm looking at getting another part time job to fill in the time when I'm not doing that job and obviously they'll want to talk to my most recent employer - who do I ask for the reference from - the person I actually work for and have contact with or the agency who know very little about me other than that I get my timesheets in on time and haven't been complained about?

I would get it from the people you are actually working with, as they know you a lot better.
