I've been trying to register for National Rail card (16-25 Railcard), but when I enter my passport number, for some reason the website says that it is invalid. Does anyone know why this happens, and is there a way to get it right?

Are you sure you're entering the right number?

Are you living abroad at the moment? If so this is bugger all help, but if you can't find the right number, you could go down to the train station with a passport photo and your passport and they should be able to do it there if you've filled the form in.

No I'm not, but I hold a Malaysian passport. This shouldn't be a problem though, as they said international students can still apply. I can't apply at any train station though, and the nearest one is so far away from me

I imagine that the system online will only accept British passports as it's probably connected to some sort of database to make sure that the applicant is the right age. Next time you need your railcard, just get to the train station a bit early and fill out a form for a Young Person's Railcard there. You usually have to ask the staff behind the counter for them, but it doesn't take much more than 5 minutes to do .
