When using GMm(1/r1 - 1/r2) which one do you put for r1 and which one do you put for r2 (is the bigger one always r1, etc???)

It really depend on how you derive the relationship GMm(1/r1 - 1/r2).
If you do not want to remember which is bigger, you can always apply the change in GPE as
Change in GPE = Final GPE - Initial GPE
ΔU=GMmrf(GMmri) \Delta U = -\dfrac{GMm}{r_f} - \left(-\dfrac{GMm}{r_i} \right)

where
rf is final separation between M and m,
ri is initial separation between M and m.
