Hi I wrote the organic structures with pencil would they mark it? since in the first page they said you could draw diagrams with pencil

No. By diagrams they mean a labelled picture of apparatus etc, not molecules themselves

Not necessarily but it could be harder for them to see the molecule or it may get smudged easily or not read by the machine
For molecules you want a nice precise drawing
