UCAS Deadline query

I applied for Universities this year before the deadline, however I substituted one course after the deadline yesterday night, will this flag my whole application as a ‘late submission’ or will it only be for the new course?

the flag is at applicant level (and isn't amended) but each choice also records the details about when they were made (up to Jan deadline, up to 30 June or in confirmation)
