How exactly do you think the university will know about it if not mentioned on the reference...?

I think it's more likely to affect an Oxbridge application because of what it says about the motivation or trajectory of the student. A student who has the necessary attainment, drive, maturity and motivation to get an offer from Cambridge or Oxford usually isn't one whose parent(s) receive(s) telephone calls from the school regarding poor behaviour.

This. I would imagine whoever wrote your reference, has decided it would be inappropriate to endanger your application with something which I'm guessing was quite minor in the scheme of things - most teachers would be proud to say they taught an Oxbridge student. If it makes you feel better, come up with something about how you realised the error of your ways, but I highly doubt it will be brought up.
