Is the university that is at the top count as your first choice and the second one counts as your second choice.

If you mean 'is it your firm', then no it isn't. The order on your UCAS application doesn't mean anything.
No. You make firm and insurance choices when you receive all your decisions back.

The order you enter them into the app is meaningless.

UCAS automatically puts them in alpha-order - and each Uni cannot see where else you have applied.
