I think it's the two "probably"s and the "honestly" making it clunky and sound weird. Something like "you’re one of the most unapologetically weird teachers I’ve ever had, but that’s probably why you’re one of my favourites" reads a lot smoother (although I guess it technically changes the meaning a little).
