I wonder if that's okay or if they will penalise me. It was for my philosophy and ethics exam, and I was so focused on writing the number in the margin?

If it was clear what question you were answering i'm pretty sure you'd be fine. It would be very cruel for exam boards to regards the questions as unanswered for not writing the question number in the margin, and i'm sure you're not the first or last person to make that mistake. If you're really worried and want to set your mind at rest you could ask your teacher or contact the board.
