Did my supervisor think I am hitting on him?
My supervisor asked me a question and i answered him appropriately, but then my colleague said that i have a dirty mind ( so i realized that my answer could be interpreted in a sexual way so I laughed)...so my supervisor asked me the question again and winked at me although my answer was correct and appropriate. Did my supervisor think I am hitting on him? Why did he wink?

What was the question and answer? If your friend thinks it was dirty and he asked again followed with a wink then yes perhaps he thought you were.
